Yes you each have to pay the full 3% however you may not if the existing property is worth less than £80,000 and you own it in equal shares. The alternative would be to sell the existing property and give your son the money to buy something else. If you sell the existing property within three years of purchasing the new ones you can apply for a refund of the stamp duty you have paid.
Remember that even if you dispose of the existing property, if you purchase the new ones while you are still legally married whoever completes second will pay the higher rates of duty because married couples are treated as a single unit. If you complete on the same day then you will both pay.
